I am running it again after it completed last night and it looks to be making new files / VM instead of syncing changes. I did select synchronization on all the files as well.

Looking at the change log it looks like Hyper-V -> ESXi now supports live VMs. There is a new synchronization options as well in the menu between source/remote servers. How exactly does this work?
